Gah. Ninjas would win, definately.
Pirates have big boats. They're not easy to hide, and ninjas could swim out to a boat (or use a small boat themselves) that's not far from shore and silently climb the boat and then kill a bunch of the pirates before leaving. (And if they can't get to the boat, then it's not really a loss so much as a tie.) Plus, the Kraken can't find ninjas, because they're usually too far inland and even if they were sea-ninjas, they're invisible to the Kraken.
And ninjas don't have any real 'Headquarters', while pirates tend to get drunk in taverns or on their ship in their free time. Also, pirates tend to be disgusting creatures with all sorts of diseases that probably kill more of them than battle. : /

When I do something, I do it right. xD Besides, I'm tired of people who don't know anything about either side arguing. The biggest advantage of pirates is the gunpowder weapons. Cannons are almost useless in this case, while the other pistols and whatnot might be able to catch the ninjas for the first few battles. However, they're useless for the most part, for one has to first know where the ninja is. And by that time, you've already died.

The ninjas from Naruto aren't even Stealthy. XD Especially not Naruto, he runs around screaming all of the time.
But Jack Sparrow will kill every single one of those ninjas by accident. XD

A ninja would sneak onto Jack's ship steal all the rum and frame him for it and let the crew fight themselves and then once most have died finish have the rest.
Ninja's in naruto wear extremely bright colors I don't know about you but bright orange jumpsuit stands out and so does neon pink hair and a red and white symbol not to mention the reflective headbands XD
