The two orders have their strengths and weaknesses.
Broadcast order stretches the action out over a longer period of time, but I, like you, was left rather confused as to what exactly happens when. When I watched the whole series again in chronological order, it made absolutle perfect sense.
Chronological order helps out the best when it comes to character development, essential for any story. It gets most of the fighting and action out of the way early, and instead focuses on the building relationships between Kyon and the others, specifically Haruhi. Plus there are also many smaller references that you wouldn't catch until you watch the series in chronological order.
From what I've heard, the episode list in broadcast order was jumbled chronologically because it was meant to reflect Haruhi's ability to manipulate space and time. While that was a very artistic approach, it confused people like us. Many people would recommend watching it in broadcast order first, and then again in chronological order. If you want, then do that.
But if you don't mind the lack of action, I would simply start over again in chronological order. You'll understand it a lot more.
The website I showed you has a list of all the episodes in chronological order, so that will help you.
