Jaden finally makes it back to Duel Academy where he takes Alexis Rhodes' place in a duel against Aster Phoenix to save the Slifer Red dorm. He shows off his new Neo Spacian Deck, but apparently still has a lot to learn about it. With 200 life points left, Jaden looks to be in a corner.

Through the intense duel, Aster was beginning to realize that his manager Sartorius is a loser and Jaden was trying to get Aster to remember how fun dueling used to be before he started with all of this destiny crap. Jaden does win the duel, which leaves Aster puzzled and wanting to join the academy.

Crowler and Bonaparte duel for the fate of the Slifer red dorm. If Crowler wins, the dorm stays, but if Bonaparte wins, the dorm goes. Everytime Crowler lost life points a piece of the dorm would be torn down, but every time Bonaparte lost life points, the dorm would be rebuilt. In the end, Crowler won and the dorm stayed.

Chazz dueled the entire Obelisk Blue dorm to brainwash them into joining the society of light and that included Alexis whom he beat in an impressive fashion.

In yet another attempt to tear down the Slifer red dorm, a kid named Lorenzo must duel Jaden. Jaden wins it and saves his dorm, but in the process, turns Lorenzo into a lost cause to the society of Light.

Jaden faces off against the lawyer of Sartorius who uses the deck out strategy, but Jaden makes the lawyer run out of cards to draw first and wins the duel. Sartorious wants Jaden to join the society of light.

Sartorius tries to get Hasselberry to join the society of light by dueling him and winning, but it backfires thanks to the dinosaur bone in Hasselberry's leg. Needing to be closer to the action to the society's activities, Sartorius joins the academy as a freshman.

In order to decide where to go on the school field trip, Jaden must battle a woman named Rose. Should Jaden win, he gets to choose the location, but should he lose, he joins the society of light. Jaden does win and chooses Domino City as the location for the trip. Rose used a frog deck.

In Domino City, while the society of light did their own thing, Jaden, Hasselberry, Aster, and Syrus stuck together to do stuff. Then Aster went to do his own thing and the remaining three went to visit Solomon Mutou aka Yugi's grandpa. Solomon offered to tour the three students around town, but during a race, got separated. Thanks to two cronies working for a woman named Serena aka Sartorius's sister, Solomon gets hurt and Syrus and Hassleberry are forced into a duel between the cronies known as Frost and Thunder. The losers of the tag duel go to the shadow realm, but should Syrus or Hassleberry win, they get to rescue Solomon.

Frost ends up winning the duel, but because he was playing for himself, nobody went to the shadow realm. Even worse, Jaden was lured by Frost to find his friends, which was a trap set by Sartorius.

A duel between T Bone and Jaden happens and after an encouraging conversation during the duel, T Bone realizes what a duel should be about. T Bone loses and gets trapped within a card thanks to Serena. Serena tells Jaden to go to Kaibaland if he wants to rescue his friends.

A duel between Serena, her clone, Jaden, and Aster begins. Serena wants to see who is worthy of being in the Society of Light and who should remain a zombie in Kaibaland. Jaden wants to rescue his buddies Hassleberry and Syrus. Aster wants to prove that he is worthy of being managed by Sartorius despite knowing that he was used.

The duel ends with Jaden and Aster being the winners, and so Serena creates a portal for Jaden and his buddies to leave while Serena stays behind. Serena's final request was to save Sartorius from himself.
