The Chrono Trigger/Cross/Radical Dreamers Connection
Be forewarned, some of this is speculation, but based as much as possible on in-game dialogue and other facts.
Chrono Cross is the Good Ending
I'm sure You're wondering why I keep mentioning Guardia being reclaimed and how could Crono, Marle and Lucca possibly be alive in Crono Cross?

I'll tell you!

Factors in our good ending:

A. Lucca's letter to Kid.

It is one of the most vitally important clues towards their survival even though it seems nothing but foreboding at first. She tells Kid to maybe act a little more ladylike. It seems insignificant, but is actually very telling. Going by the timeline, Guardia was attacked when Kid was still very very young. For Lucca to be saying this to Kid, we must assume the letter was written several years after that attack when her tomboyish attitude and brash ways would be clearly cemented.

B.

She also says she fears for the safety of herself and her friends because others might come seeking retribution for their actions. Since this letter must be written well after the attack where the Masamune was stolen, and had Crono and Marle died during said attack, she wouldn't really have anyone close to her to mention that she was worried about someone seeking revenge on. Apart from Magus anyway, and she knows full well that he can take care of himself.

C.

Confirmed by RD, Magus will return to the time where Kid exists in an effort to watch over and protect her. RD also states that he would frequently visit the orphanage to help out and head off again to gather more money and it was on such a return trip that he found the place in ruins. That implies that the time he arrives must be well before Lucca's kidnapping. Especially as it seems he had formed a strong friendship with her considering that in her letter she not only greets him, assuming he will always be there protecting Kid even when she can't, but also calls him by his true name. That doesn't seem like much at first, but given how guarded Magus is about his past, it indicates that they must have spent a fairly long amount of time raising Kid together to have reached that level of intimacy. Something it would be easier to do in the CT timeline since Lucca's Orphanage would not be in the same dire straits of poverty as it would have been in Fiona's Forest and he would have been able to hang around more often.

D.

If Crono, Marle, Lucca and Magus were all involved, though it would take time, Guardia could be reclaimed. Our theory is that the royal couple had to go into hiding and rebuild their army along with technological and magical backup from Magus and Lucca. After they ousted the Porre army, the country remained heavily on the defensive and Crono was finally able to reclaim his place as King. This is why Porre had to regroup and gather new resources in El Nido for another attack. Particularly since they had heard about the Frozen Flame being a powerful weapon. One that could potentially help them bust through Guardia's strong defenses and conquer it fully.

E.

There is no proof in Cross that Lynx ever managed to kill Lucca. When Serge travels back into Kid's past, Lynx and Harle are both staring out the window of the burning building and Lucca is nowhere in sight. This heavily indicates that she escaped the building. Kid was unaware of that fact because she was unconscious on the floor. Unfortunately, her first actions were to chase after Lynx because she whole-heartedly believed he had killed Lucca and that led her to rush off to El Nido after him. Since this Lynx is the pawn of FATE, he had likely already become aware, either through Harle who we will go over later, or through the FATE machine, that where Kid goes Serge inevitably follows, and Kid will chase him to the ends of the Earth if she believed he killed Lucca. By allowing Kid to chase him, she would inevitably lead Serge, the arbiter he needs far more than the egg, directly into his hands. He never had any need to kill Lucca in Cross, he just needed Kid to think he had.

F.

In the 'General Kid' ending, Kid claims she is going to conquer the Kingdom of Guardia. If I recall correctly, Dalton gave himself a different title, Emperor of Porre. So not only is Guardia, as far as people are aware of it, still it's name and not renamed by Dalton as it seems some places were in RD, but it is still a Kingdom not an Empire. That in mind, the only likely living King would be Crono or Marle's father. Unfortunately, Kid isn't one to think too hard about these things.

G.

I'm sure anyone who played CC is asking, "If they were alive then what the sniz was up with the ghost children?" For the answer to this you have to remember where Serge was when he met them. A resting place for dead -timelines-, not dead -people-. The children that chastised him couldn't have been the Crono/Marle/Lucca of his timeline because his timeline is still alive, therefor they wouldn't be the ones there. It's far more likely they are the amalgamations of the regrets from other failed timelines waiting to be devoured, like in Radical Dreamers. This is supported by the Dimensional Rift added in Chrono Trigger DS, where you fight ghostly versions of Lucca, Marle and Crono who are also from failed timelines. As for the ones on the beach, you can take that to mean something similar, but on a more positive note. The Earth itself allowing these avatars of the three's more positive traits from dead timelines to speak to the party and encourage them and give them what they need to save their own timeline even if it means the timelines of the ghost children must be erased.

H.

With these considered factors in place, Dalton cannot conquer Guardia and begin a southward expansion. Proven by the fact that Lucca's orphanage is instead in her family home where she and the orphans feel safe enough to stay now rather than fleeing to the south.

I.

The attack on the orphanage by Lynx is carried out by him, Harle and monsters, not soldiers of Porre. Indicating that his activity is not something directly ordered by Porre nor is it something he wants them to know about. Likely because FATE knows that Dalton is greedy and would interfere with their plans and demand the egg for himself if he knew it existed just as he did in RD, along with the fact that he has Harle deceiving him for the Dragon God's sake to make sure the arbiter is their number one goal rather than the egg.

If Porre was pushed out of Guardia because it's remaining champions still existed, that explains why the Porre military turned to El Nido to search for a more powerful weapon and began amassing power by placing General Viper there instead and using it as a military outpost. They are gearing up to strike at Guardia again. A plan FATE-Lynx uses to his advantage while playing his cards close to the chest. Something RD Lynx didn't do in his relentless pursuit of the egg.

With all these pieces in place, we can assume Guardia is relatively safe and strong enough to keep Porre out and send them desperately searching for something strong enough to defeat them. Dalton has knowledge of Zealite technology and magic, so who else could be strong enough to repel him except for our heroes?

Unfortunately, only Kid is in the dark and Lynx is happy to keep her there, so it kicks off the events of Cross and the culmination of Belthezar's ultimate Xanatos gambit to rescue Schala and put things right for good.
