Just my opinion but...

Wing should have had more balanced suits. The fights were one-sided most of the time. In 00 it seems to start out that way but the grunt suits incorporate copied tech from the Gundams and make the protagonists work to with their battles. 00's Gundams were very powerful, but with reasonable limits. Unlike Wing's which had no real limits unless the story called for it. And that wasn't very often.

Wing had almost no character development whatsoever. The characters had no...depth. 00 made it so that they did. Even though Heero and Setsuna are a lot a like Setsuna has more personality and grows as a character instead of staying the same boring 2D person with just a new person telling him who to fight for.

Both series have their idealistic points. The big difference(to me) is that 00 isn't pushing it every five minutes and doesn't make you wanna puke every time they bring up peace. It's not presented as an over simplistic "Remove all mobile suits and there will be no more war!". 00 actually had it's heroes go through some major steps to try to make peace a reality.
